Canon 9080c unable to select scan ahead unless logged in as Admin
Try in install captureperfect in Admin mode and give full rights and select the setting you want. Log off and get into user mode and try Captureperfect. This can work. If there are not too many variations in settings required, the best is to select Autocontrast option, but you may get a samll black patch on the top.
Canon dr9080 scans front page as all black.
First check if the front side (i.e top) scans properly in the simplex mode. Try different contrast levels for better clarity. In the setting menu select appropriate contrast for both fron and back, then you should get good outputs. Even after all this if the front page gives dark output, may be the LEDs are not glowing due to lose contact. Try in color to check LEDs.

Color scanning is a big technology. There are concepts like Hue and intensity, refer to wikipedia for explanation. There is something called source light (your monitor for example) and reflected light (your picture that is being scanned). After scanning properly, say you view on a monitor where the Brightness & Contrast are not proper, you will see the image poorly! To test the scanning scan absolute white and check the output. It should read the values 255,255,255 for RGB (Red, Green & Blue). If the values are 255,255,255 but still the image does not appear white on the monitor, it is monitor setting that is wrong. If the output is not 255,255,255 then CANON service personnel only can help. Any good imaging software will display the RGB values.
CANON uses LED light source and they have fairly long life as compare to scanner bulbs. It is okay if you use a powerful system, but it has limited role as the scanner does all the jobs and it only sends the data to the Comp. May further processing is better withe high performance CPU and large RAM.

Check the scanner settings in Captureperfect. Try scanning in color by selecting color mode. If it works then there is no Hardware issue.

How to enable Long Document mode?
As per the manual...
Press "New File" and "Count Only" buttons at the same time till they flash. Then hit the "New File" button to cycle through options. U10 is the normal/long doc mode. Change from 0 to 1 by hitting the "Count Only" button. Then to save and get out of User Mode hit the "Stop" button. The manual recommends only having long enabled when needed, it will slow down processing when using auto-detect length setting.
Power supply gone bad
Canon 9080C is a very good scanner, so dont dump it.
Yes all power supply units have a fuse. Check if it is okay. You can source scanner power supply board from the market, if you can handle it or it is easy to call Canon support and get it fixed.

I have the same model Canon DR-9080C scanner which I recently acquired and I'm trying to figure out how used it is. I see many referrign to a counter. I see the big LCD on top front, but how do you know how many total pages have been scanned through it? I read somewhere there is a mechanical scanner. Is this true?

We have been having this same problem when scanning Black and White as well. We have just played around and have changed one of our settings that has seemed to solved the problem for now.
