If you're confident you got a quality alternator the problem will most likely be with the PCM or BCM. Before you do anything write down the VIN code then call the dealer and ask about recalls, technical service bulletins and flash updates. If all's good you're going to have to get it connected to a scanner that can read the data stream when the problem occurs. I hope this helps. Take care. For your car, the timing chain/belt must come off. You will have to retime the valve train. If you haven't done that before. You might want to hire a mechanic. The procedures are available on autozone.com

Resetting a Vehicle Anti-Theft System This is how you reset an anti theft system if you have the anti-theft light on, or your car is cranking, but you have no spark.

Doing a full reset of the anti-theft system.

Disconnect both battery leads for at least two hours.
Hold the negative and positive leads together for 5 minutes to fully discharge any power.
Put the key in the ignition, but not turned on. VERY IMPORTANT!
Connect the positive lead.
Connect the negative lead in one swift movement.
Wait 15 minutes for the system to fully reset.
