I have a 9080C canon scanner, it is about 2 years old. It recently started having problems during scanning. It stops for periods of 3 to 5 minutes before it continues scanning. This happens sometimes after it scans a few pages and sometimes after scanning more than 20 or 30 pages. I use a s SCSI connection but I have tested it with USB, and the results are the same. I have tested it with XP and Vista, both computers have more than 2 gigs of memory. Manual page count (without scanning) has no problems. I think there may be a problem with the image processor on the mother board, but I don't know where to buy the motherboard to replace it.
Check the scanner settings in your software to see if a prescan cache ( sometimes called "scan ahead") is checked (turned on). In some cases, if the prescan cache is turned off, the scanner will slow down or stop after several scans, having to wait for the images to be processed and clear the scan cache. When the prescan cache is turned on, it allow the scanned images to be processed in the background without affecting the scan throughput.
I noticedthat the operator has a warning that if you choose the "long document mode.",
". Processing speed may slow down when scanning with the automatic size detection while Extra Long mode is set."
You aren't by chance sending the images over a network server while scanning? The reason I suggest that is because I would think that the scanner or the software would error out with such a long wait time if it was a scanner hardware issue. Most scanners are looking for a ready to scan signal from the host pc. If the software in the PC is tied up writing the images accross the network, the software can stop the scan and will hold any more documents from coming into the feeder until the images are emptied from the scan que. When the traffic is clear, it generates a "ready to scan" signal, and releases more documents until the next traffic jam. So , technically, no error or timeout signal gets generated because the software is simply "waiting" for the network traffic to clear.

Is the one computer that runs the scanner properly been fully-updated? I ask because I realise that my scanner started having problems when I hooked mine upto a machine with XP sp2 and the computer before with which it worked fine was possibly only updated to SP1 ....so Im wondering if its an issue with Service Pack 2 as the newest driver is dated 2006?
Do you have enough hard disk space? Reinstall your driver software. Run Scandisk on the Comp.
Is the problem coming on after a set time interval, any heating smell?

Canon 9080C is a very relaible scanner, but this is confusing! It is reporting the same error with more than one Comp. Pls try Captureperfect scanning software, provided by Canon.
Possibly a new software subsequently installed, has changed some .dll files. On a newly installed OS, load scanning software and check.

The problem does not happen after a set time interval, and I have more than adequate disk space. I have changed the computers and the drivers several times. And there is no heat smell, although I have never seen the fan running.
I am experiencing the exact same problem and have tried all of the above. My machine is the roughly the same age.
What software are you using? Im using Paperflow, but when I tried using an alternative software such as scanfile it seemed to work fine. I have used paperflow with this machine for the past 2 years previously with no problem at all though.
I am having the same problem. Our office has 4 of these scanners and not all are affected. My problem is definitely some kind of software problem. If I take one computer that is scanning any scanner connected to it will go slow. If I connect one of the computers that moves fast to any of the scanners it moves fast.
I am working around the problem by cloning the hard drive of the computer that runs the scanner quickly, but this is not a permanent fix. I had done a clean install of windows xp and of the drivers and capture perfect software, and nothing works. Only the magical clone of the magical computer that goes fast.
If anyone has any thoughts, please share...I am stumped.
