I just pulled the airbox out of my 1980 Honda CB900C and installed pod type filters but the breather tubes from the gearbox go nowhere. What do I do with them?
There's two breather tubes coming out of the gearbox, one on the left and one on the right but they led into and then out of the airbox through an integrated tube seems overengineered to me but okay. The tube then left the gearbox to another box under the battery and then that box which is hollow has a tube that's just plugged. Why? What should I do with them now? And also. Why does the gearbox need to breathe so much anyway?

There should be an oil breather tube on the left side of the engine leading the airbox. Make sure it's there and cleared out. If the previous owner removed the air box and put on pod air filters, he may have plugged the breather line.
Also, check your oil level. Use the sight glass - only when the engine is off and the bike is level on the center stand. The sight glass is on the clutch cover - right side, bottom of the engine. There is a mark on the glass showing the correct level.
You have a crankcase breather hose that may be blocked, allowing excessive oil pressure to push oil out. It should be routed to the airbox. This may also be the overflow hose you are speaking about. Your oil type may not be suited to a motorcycle engine, automotive oils are NOT suitable for bike engines for many reasons, notably shared gearbox and engine oil and a wet clutch. Check function of the oil pressure switch as this should send a signal of loss or excessive oil pressure. Check your manual for correct weight and quantity and type of oil filter needed. The oil level is indicated on the stem of the oil filler cap.

The breather tubes on a stock bike go from the top of the engine heads (the PCV valves), and the other end goes into the lower airbox cover. You will see two holes in this lower airbox for the breather hoses.
While many factors can cause your issue with the missing and spudder, the breather can contribute too.
