means (physics) weak combusting on all cycl.
bad spark all or bad injections to all (lean) or engine cam out of time?
P1 codes are factory only codes. Jag codes
P1000 means car is not ready for smog tests, the , onboard readiness is not complete, means drive for a day or 2 and is caused by scan tool DTC reset or battery on car went dead or was disconnected.

Misfire Excess Emission, get the shop to find it.
there are a battery of test to do.
even low fuel pressure can trip p0300.
goes lean ,combustion goes weak and BINGO gross misfire.
or bad spare, but how can all fail and not get one cmp or ckp errors>?
bad fuel> too. put diesel in the gas?
park parked over 1 year or parked less, with 1/8 tank for long long months?

P1316 is ignition driver module bad. Probably a bad connection or problem with the wiring to your ignition driver module.

There is every possibility that the the CPU program was corrupted by he long time the battery was not being charged . use a scanner to reset the program and then see if the fault codes persist.

ford code p1316 is IDM problem ( injector driver module)
the IDM operates as 2 banks of injector drivers ( right and left and can cause one bank to shut down as if driving a 4 cyl
there are forum statements which say that there is a problem with wiring and clips inside of the rocker covers or broken wires
check that the harness and wires to the unit are tight
suspect that the module may be in an area that is near the transmission and the wires may have been disturbed
I went google and typed in--- ford fault code p1316 and there are videos and forum sites that will help you
code p 0562 refers to system voltage --low===causes ---wiring---poor connection--battery---alternator
also refers to ECM power relay control--circuit open wiring ---ECM relay
check that all harness connections were put back properly after the transmission job
code p 0231 refers to fuel pump relay---circuit low ===causes --wiring short to ground --fuel pump relay---ECM

This indicates that there are fault codes stored the the injector driver module that need retreived, this can only be done with a scanner capable of performing a injector electrical buzz test. This code is typically ocompanied by a rough running engine. Thankyou RJ

THE P0302 is misfire cyclinder 2,4,and 5
The P1313 P1316 is Cyclinder compressor low, Worn camshaft/ broken valve springs. Fuel injector contamination, Spark plug failure/ incorrect gap. Iginition coil failure.
P0778 is 2/4 Brake prssure solenoid failure

1316 is an injector code. If this is a Powerstroke you probably have an injector misfiring.

This tells me that the IDM DOES store codes.
Trying to make sense of this. Which test will then give me the codes stored in the IDM? I am pretty sure we did the self test and did not get additional codes
