What is causing the ready light to flash red twice when I try to light my pellet stove

Based on the research I could gather, which it might change depending on the particular model, but generally the third light flashes because of these issues; -fire cannot be dectected:
-exhaust temperature sensor failure,
-a problem with the igniter
-lack of fuel

The E-2 Error code indicates an automatic shutdown because the stove does not detect a fire. Check out Englander's troubleshooting guide to some of the causes.

clean the jets

Hey Brad432, this is what i did with the same RTH2310B thermostat and my harmon stove. You must have the heat sensor that plugs in the back of the stove to start with. Take your new wire from the stove to your thermostat, red to rh, white to one side of your sensor then other side of sensor to W on your thermostat. On your stove side set your room temp as high as it will go and let your programmable thermostat set the room temp. Works good for mine. Good Luck

it over fueling at low setting this is a comon problem and will do exsaclly what you have said

Some people plump in fresh air but you can also punch out the fresh air in take out on the back of the stove and recirculate the air within your home.I would think twice about installing it in your basement . Basements have a tenancy to create a negative pressure, which means that it can become very difficult to create and up draft through the chimney , which causes the smoke to seep out of the stove into your home. The only way I have found to over come this is to run a torch in the stove for 5 mins before starting a fire, this creates an up draft which eliminates the problem.
