That is working backwards from what it should be. I suspect a wiring error. Since this is a recent purchase, do NOT risk voiding your warranty. There isn't any real good documentation on the tuner.
I am not sure which tuner you have HOWEVER with one type, the FIRST press will turn on the tuner with the sound going out as well till the tuner goes off. The SECOND press silences the sound and is tuner only, the THIRD press turns off tuner and passes the sound. This is different than a lot of tuners and you will need to do three presses to restore sound instead of the usual two.

The first thing is to check the battery. The battery is draining anytime you have a cable plugged into the guitar. Use ONLY alkaline batteries. The rechargeables only deliver a lesser voltage.

Check that no wiring is shorting to the paint inside the electronics cavity... the paint is conductive.

Takamine TP4T Preamp blinking

It does sound to be fried but, you really don't have to replace it with the same exact model, look for an upgrade, I'm sure that manufacture and many others have one better. If it were my guitar, I would definitely think of it as upgrade time. The pickup is probably ok knowing that it can handle heat better due to its location and materials.

Where to buy TP4T pickup

You can try repair it. They are pretty basic. I would look for poor solder connections, and reflowing all solder joints in it would be prudent.

The hum is likely from a gain stage with a bad solder joint on the input isolation capacitor. Also check other wires and check for bad solder connections on the pickup connections as well. It can even pick up hum through a bad shieid/ground connection in the jack on the guitar
