My intruder's ignition has become erratic, sometimes i have enough charge to start the bike, other times not, duration of the last run seems to have no effect on this! what should i look at first??

Check the battery terminals and it's connections it could be corroded with acidic powder, also check the starter solenoid switch and also check the starter button switch too..many atimes this accumulates carbon and thus fails. Check the charging rate of the charging system on your bike's engine. @idling it should show 13.8-14Volts.

SOURCE: Suzuki intruder 1500 charging system

You need to buy a volt meter and set it on 10, or 20 v-. Start the bike and see what it says. A good charging system will show 13-14+ volts. If the meter says 11-12 volts or does not change, you have a bad stator, or rect/reg. Take to a shop to have it further tested. Chaz Moto DC

SOURCE: hi problem with my gsxr 400 replaced the engine

there is not too many combinations of firing order to check.
one coil fires plug 1 and 4
the other coil fires 2 and 3
just turn the flywheel past the pick up for 1,4 and make sure the coils are correct
the only other things that could happen in a straight engine swap are exhaust and inlet gasket leaks and incorrect fuel line , vacumn hose.
I assume all the wiring is replaced in the correct plugs

Check it is charging. The voltage of the battery should be about 14 volts with the engine running at just above idle. If it is lower than this (which I suspect) you will need a new regulator or rectifier. to identify which of these you need will require a visit to an auto electrician.

It's electrical problem, it seems like something is draining your bike's battery, not letting enough current to go to starter for a strong engine cranking, I suspect there might be a short circuit within the ignition switch and/or wiring, as you said the bike keeps running even with the key out.

I had the same problem on my 800 intruder, it turned out the contacts were bad in the clutch switch. Its an easy fix and easy to check. Disconnect the wires running into the housing for your lights and turn signals and bridge the connection. That will "hotwire" the bike telling it the clutch is pulled in, and try starting it. Chances are thats your problem. A simple $12.00 mostly plastic part... two srews on the under side of the housing will drop the switch out of the clutch assembly, you can take it apart and clean the contacts, but being as your bike like mine has some miles on it. It probably wouldn't hurt to replace it.
