With a scanner, or disconnect the battery for 20 minutes , in which case you may have idle speed problems and need to have an idle relearn done (via scanner)
This is a fault in the fan speed sensor circuit. You may need to check the connector or replace this sensor. Remember to have someone clear the computer. Some defects will clear automatically and others need time or a scanner to clear.
I could see replacing the brake pads, if they are worn, but the other things, I think I'd get a second opinion. Usually by around 60,000 miles you'll need front pads, 90,000 miles, rear pads. I would ask whoever is doing the work to be shown the parts that need to be replaced.
I'd change shops. it's clear the miss is on #6 cylinder. you will need to see if your getting spark on that cylinder and check for fuel getting to that cylinder also check for vaccum leak around #6 injector.
