Responders, please pay attention. This is a DIESEL we are talking about. Catalitic converters were not required on diesels until 2012 or 2013 or so.. This vehicle is a 2003. Very unlikely to have a catalitic converter, nevermind a problem with one.
That said, the OP has the CLASSIC SIGNS of a diesel engine owned by someone who has not been trained on the needs of a diesel engine.
OP, drain the water out of your fuel filter (theres likely a drain cock at the bottom of it) or just simply replace your fuel filter.
Either way, once you are done, reprime your fuel system (usually there is a large button or a lever on or near the fuel filter housing -- press / operate it until it is hard to do so).
Your engine should then be fine - although it may take a little while to start the first time after doing this.
You can slow the accumulation of water in your filter by purchasing your diesel from a supplier that sells a lot of diesel (meaning their fuel does not sit in the stations tank for very long). Usually stations along the interstate are your best bet.

First thing i would do is change the fuel filter. diesels need them changed more often then a gas engine. if that doesnt help it could be the injector pump\ fuel pump. pull a fuel line off somewhere at the engine ( at an injector ) have someone turn it over and make sure its getting fuel

That sounds to me like the catalytic converter is going out. suggestion, take it to a muffler shop and have them check it out. As for the ticking and missfiring, mine has done the same thing for a while and I keep throwing out a vacuum leak as well as Throttle position control, cruise won't work as cruise, it will actually slow down on hills from 70-40 mph, but I know both are the problem, solution, the throttle position control is under the air intake, take the air box off of the throttle body and replace it after having autozone run a check. From there..... find someone good at mufflers as well as vacuum leaks and fix it. lol.

Check and clean the idle control solenoid and passages, check the throttle position sensor and perhaps the crank sensor. Don't buy anything without testing or you will be spending money on stuff you don't need.
If stumped, get a chiltons or haynes manual and go through the test procedures they outline. Any good shop does this and you should too!
If it tends to stall that tells me that the iac is possibly opening late (sticking) but that can also happen if it gets bad information from the control system. (where testing is important)
