There is an intake pipe on the water pump in the lower unit. Is this the one you are refering to? The water enters the lower unit through side screens and takes it directly into the pump. The pump impeller is driven directly by the driveshaft and is an easy replacement. I have the manual if you need the pages scanned.

whats the serial number

salt water boat? sounds like you have salt buildup under the head where the thermostats are. gotta take the heads off and clean the salt deposits that are reducing waterflow

gotta check cylinder compression to see how tired the engine is. having said that, im still very confident of my 1987 175 yamahaand thats in salt water

under the engine cover there is a reservior that holds oil that is pumped up from the large tank. The reservoir has a plug on the top which is a float switch that switches the pump motor on to fill it. either the float for the alarm isnt working or the same float to tell the pump to turn on isnt working. check the connection of the wires coming off that plug.

Sounds like a head gasket, worn valve gasket, as my first guess.

There should be a vent on your gas tank cap . Open it up so the tank can breath. If no air gets in it creates a vacuum causing the primer to collapse and will shut down the engine. If there is no vent turn the cap open a little just to let some air in but those tanks should be able to vent.

Where do you connect the 12 v battery power cable to the engine on a 4stroke 40 hp yamaha year 2005.

It sounds as though it is starving for fuel. Check the fuel filter and replace if necessary. Also check and or clean the carburetor.

This is a known issue with the motor and the dealer used to offer replacement under the warranty. If your unit is not too old they might still cover it. Contact the dealer.

Yamaha actually lists the date of manufacture on the transom bracket or a label on the bottom

Make sure your shifter cable isn't out of adjustment . It must be in true neutral position on the engine and not advanced out of position. All boats have a safety feature that either cuts power to the starter or the spark plug and fuel pump. There are is a little adjustment room on either end of the cable . If you are in sure disconnect the cable at the engine and move the leaver on the engine to neutral . Then try and start up. The other issue that is over looked is a bad kill switch on the shifter or a corroded and or loose battery wire at the battery or at the engine.
