Replaced my battery on BMW R1150 GSA. Added cables for battery tender. Reconnected and the bike ran very rough. Disconnected the tender cables and bike ran fine. Dropped a nut, had to remove battery to retrieve, reconnected battery and runs rough again. Not sure what this is all about. I've changed out battery without any problem before.

if you have determined the batt is good leads are tight electrolite (distilled water) level is ok the part to look at is the voltage regulator with the help of the stator and rotor(alternator) it charges the battery if you have no power coming out to charge the battery then the regulator is bad just replace it no authorized service needed just the part hope this helps please give us a rate have supplied 50 soulitions and only recived 8 votes

No, very unlikely that the battery has anything to do with this problem
When you changed out the battery, did you remove the fuel tank completely or just prop it up??
There are two fuel lines (supply, return) and an electrical connector for the fuel pump that must be disconnected when you remove the tank.
I would suggest taking a close look on the RHS of the tank near the seat and ensure that the fuel pump connector is properly seated and that the fuel lines are properly connected.
Good Luck!

Yes you must use the clips.
Buy a workshop manual for the bike as they are invaluable.
