My 2002 Mitsubishi Lancer Cedia G.D.I. changed the transmission and the check engine light is flashing and no acceleration why is this happening?

The first step is to see what error code(s) are present. I suspect that a sensor or two may have been left unplugged or the harness is damaged during the trans swap. Check for bent pins in the connectors.

Repair Manuals for the Lancer is like Hen`s teeth, however in your case look for the obvious replace the fuel filter, check the air filter also, start with the simple problems first

If you have the GDI model,they were designed to run on very lean air/fuel ratio.
Once the mileage is up a bit a lot of problems can be traced back to a high carbon build up in the intake manifold.

the repairers may of not plugged the throttle body plugs in if its revving to 13000 rpm you will blow your engine up your best bet is if the repair was done under insurance ring your insurer and tell them your problems and tell them you are not happy with the repair they are under a legal obligation to get it fixed
