I thought it was because I use the same remote but the less used remote key isn't working either. It worked yesterday

check battery connections especially the ground

Assuming you have a second key try using that one to deactivate the alarm, if not replace battery in remote. Does lock and unlock work now? you will need to get the remote operational to disengage the security feature that will not allow car to start.
if not disconnect the car battery let sit for 15 min to reset system try again..make sure bettery in remote is installed properly.

Normally you can get the alarm to shut off by puttin ght key in the ignition or in the door and turning. The remote will need programed with the vehicle. Should run about 50.00 or so for service department to do this. My wife has a '99 cherokee and it did the same thing. I know the remote is the problem.

The door locks on your Jeep are controlled by the body computer. They are all operated by the same fuse for both the lock and unlock functions. There is, however, separate relays located in the junction box at the left side of the dash. One is for Driver's door unlock only, one is for passenger doors unlock, and the third is for locking all doors. The relay could possibly be faulty or the control sinal from the BCM may not be getting to the relay.(broken wire, bad connection, etc.) This could also be caused by a fault signal from the key-in-ignition switch. It could be falsely telling the BCM that the key is in the ignition and the BCM in turn, will not allow the doors to lock.
I think I would try swapping the relays to see if there is any change in symptoms. If there is, then you have a bad relay. If there is no change swapping relays, then you will have to scan the BCM and use the data to figure out where the problem is located.
