a jump box is nothing more then a battery with leads on it so where are you connecting it verses the new battery you put in the bike. that doesn't make since unless you are connecting the box right to the starter motor then it be constently running the motor untill you unhooked it. check all your fuses and examine all wire harnesses for damage, burns, or any mellting.

i suspect the battery is problem. Also you may have an electric fuel pump that is acting up.

Under the seat in front of the battery I'd a dmsll box with I think 6 wires, it's a rectifier box and when they heat up a wire melts, I just fixed another Yamaha that did the same thing u are describing and that's what the problem was

Only idle with choke on

Sounds like you have blocked or partially blocked pilot jets,
this can happen if bike has been sitting anf fuel has gone stale in bowls or contaminated fuel in tank.
hopefully bike if well serviced or could be caused by air leaks or even tight inlet valve clearance if bike has done a lot of miles

I am having a emissions issue with a 2001 yamaha

check the float hights are all the same hight remove the carbs then the float bowls turn the carbs on the side so that the floats sit just on the needles and see if they are all on the same hight i would check the air filter first and the spark plugs make sure that they are not black and also check the float needles for damage and that there isnt any thing stopintg them from sealing
