Those bike are known for loose plug wires. Check the integrity of the plug wires going to the coil from the spark plug and especially the boots. Remove them and check the resistance on them with a dmm the rating should be around 5K ohm and it's usually stamped on the boot. ALSO REMOVE THE COIL AND CLEAN UP THE AREA IT BOLTS TOO AND CLEAN UP THE SMALL WIRE CONNECTORS. GOOD LUCK
This is only a hunch based on my experience with a 2003 Polaris Sportsman 700.
The air intake to the air box is tucked up under the body panel. It is located in such a manner that when going through water, the steam builds up at the top of the body panel, smothering out the fresh air and replacing it with hot wet steam.
Re-route your air intake out from under the body to a location that will not trap the steam and remain fresh, cool and dry. This goes for any ATV with this issue as a possibility for the symptoms.
You have lost your charging circuit. Check the Stator. You can go to YouTube and watch how to do this.

these ATVs do a lot of hard work for size of motor
worth checking other things as per normal servicing
new spark plug
clean air filter
drain and add new fuel to tank
wont hurt to clean the carby or bowl contents
if fitted with a fuel filter inline .. fit a new one
and valves adjustment if still back firing
black smoke is over fueling--choke on or leaking injector or injector seals
check for blocked air cleaner

First thing first chang the plugs that model you have is bad about fauling plugs do to not allowing motor to warm up even if you were moving it five feet from were it was setting and don't matter if you just replace them early in the year, if it is cold this will happen with out ? So do this first.if that don't fix the problem Ok on your intake tube between the air box and the throttle body should be a small sensor mass air it has a small screw that holds the adjustment for it loosen the screw and and turn it counter clock wise just slightly tighten back and start bump throttle keep repeating the process untell you have a quick throttle response . Be sure to shut off and restart each time you move it keep your eye on the check engine light when you have it right the lite will stay out .good luck
