Have a 2000 audi a6 2.8 was charging the battery which I seen smoke coming out of the bottom dash now driver and passenger windows wo t work nor the stereo what could it be

It may depend on the type of battery charger used. Some of the commercial or garage type chargers can apply a rapid charge at 24Volts. This of course can damage some items on some cars. I would check your fuses and relays under the dash for the source of your smoke. If your charger only puts out 12Volts then the problem may still be a relay or fuse, just blowing to protect the items on the circuit, such as your power window motors. If a motor did not get the signal to stop, then the draw would eventually overheat the fuse and pop it. Good luck.

What's wrong with it?

Switches have more than one pole. Pole to the lights work ... as does the bulb.
Either the poles to the motor or the motor windings are bad. I'd leave that to a repair shop.

Check that you have added the smoke fluid (oil) to the engine and that it has not run dry. The smoke from the engine is generated by a small chamber with a heating element built in. The heating element gets hot as the loco runs and heats the smoke fluid up which in turn creates the steam/smoke. If there is no fluid the heating element can over heat and will smell as you describe. Not sure if your model has a smoke effect on/off switch, if it has switch it off if you do require the smoke effect.

I mixed up connections of battery pole with ammplifier pole

check the fuse protection of your amplifier then replace it if blew up..but if still blow again some parts in you amplifier was damaged...like choke filter coil in DC section of your amplifier...look for elec..tech..to repair your amplifier.

Battery started to smoke

If the battery begins to smoke as soon as you start the player this means that there is a direct connection between the positive terminal of the battery and the chassis or body of the car. this causes a short circuit condition causing maximum current to flow thru the battery ( a very dangerous situation). Probably, if this is the first time you have turned on the player , it was not installed correctly. If it has been working okay for awhile and just started this ,then it is caused by a pinched power wire.Check the power wires from the player ( red, black, green.) the red wire should be connected to the fuse block of the car and it should have an inline fuse connected to the red wire.This wire should NOT go straight to the battery! The black wire should should be connected to the chassis of the car.The green wire can also be connected to the chassis of the car,drill a hole and drive a sheet metal screw in the hole and fasten the green wire under the screw and tighten.If the red power wire is run straight to the battery without an inline fuse and somehow gets pinched against the car chassis it will cause a short circuit, If the red wire is connected to the chassis or negative pole of the battery and the black wire is connected to the positive pole a short cicuit (smoking battery) will occur.
