Canon DR-9080C Duplex Rotation issue
Scan in portrait mode only. Of course this takes more time as compared to Landscape mode. The top module 'reads' left to right as we see it and the botom module 'reads' right to left, if you look from top. So if you scan in landscape mode and rotate, the back side is rotated by another 90 degrees and hence you see it upside down. If you are using PDF file and have Adobe Acrobat, you can specifically rotate odd or even pages.

Scanner excludes front page
This is not the only solution, but this might help.
Put a blank page in as the first page and see if all of your documents scan completely.
You may need to clean the ADF. Try the following:
Cleaning the Automatic Document Feeder
You may need to clean the ADF feed mechanism if your
documents do not feed easily into the ADF, or several feed in at the
same time.
To clean the ADF:
1. Dampen a soft cloth with some isopropyl rubbing alcohol
(95%).
2. Press the ADF cover release on the top left of the scanner body
to open the Automatic Document Feeder cover.
3. Wipe the feed roller from side to side. Rotate the roller to clean
its entire surface.
4. Wipe the pad from top to bottom. Be careful not to snag the
cloth on the springs on either side of the pad.
5. Close the cover when you’re finished.
NOTE: Please be careful when cleaning the roller. The roller is
designed to rotate in one direction only. As you’re cleaning the
roller, make sure it rotates easily, and continue rotating it in that
direction while wiping it clean. Do NOT force the roller to rotate
in the opposite direction. Forcing the roller to rotate will damage
it, and may cause the scanner to feed pages incorrectly.
Please let me know if this has helped and thank you. Binary Bob
