Almost certainly a faulty cam sensor. This sensor suffers over time with the repetitive effect of getting hot and then cold along with the engine. The cam sensor determines when cylinder 1 is at compression TDC and this timing dictates the fuel injection cycle on the engine. If the cam sensor fails to report signals then the ECU fails to inject fuel appropriately and the engine stalls. Many times as the cam sensor gets hot it expands and any discontinuity becomes apparent. As soon as it cools down the cam becomes functional again.
Some Toyotas need to be cross-bled. You should also check your bleeder valves to make sure you tightened them securely. Look for leaks at the master cylinder and possibly a rear wheel cylinder. Re-bleed the system.
