Have an 04 lincoln ls and we havent driven it in a month due to all the rain/flooding. Tried to start it today would turn over but not stop any suggestions.

The first thing I would do is check to make sure it is getting fuel. A sure way to do this is get some carb and choke cleaner in a spray can, I wouldn't recommend starting fluid. Take the intake loose at the air filter and spray a generous amount of the spray cleaner directly in the hose, then try to start it right away.
Let me know if that does any good.

Probably not. Of course that would be under normal cirumstances.
If some one performed a jump wrong your alternator could have got damaged.

It is a white factory code card,in the gray folder,with your owners manual. It will tell you how to put your own code in the Keyless Entry Keypad

You will need a OBD2 code reader, that will give you a "trouble code" then that will tell you what direction to look in, for the problem.

Your best bet would be to take your vehicle to a qualified repair shop ! You have no diagnostic skills shown by the list of parts replaced ! Check engine light codes ? Scan tool diagnostics , scan tool engine sensor data ! Fuel pressure an flow testing , hook up fuel pressure gauge ! Plugged exhaust , back pressure testing etc.... Videos on youtube basic engine testing an electrical systems testing , fuel system testing etc....

I had a 76 Cadillac years ago that did that to me once. Took it in and found out it was completely out of oil. Have you checked your fluids?

The only way to know what is the cause of this is to have the electronic engine control module scanned for fault codes. It is the very 1st thing that MUST be done.

I have 2003 Lincoln LS. I left my lights on and I think I killed the battery. Because when I tried to start the engine it barely turned over. So I setup the trickle charger and let it charge for like 3...

2 things come to mind. first a trickle charg will take about 8 to 10 hours to fully charge the battery, so you might need to charge it longer to see if the battery takes a full charge. did you try jumping the car with another.
second is it possible the charger was hooked up backwards (pos to neg and vice versa)

I own a 2004 LS. You didn't get water into the PCM,because of rain or anything else. The PCM is behind the glove box,only the connectors are in the engine compartment and their under the housing for the cabin filter. They won't even get wet from rain.

The battery could fail any time,after say three years,for any reason.

Don't know about warranty,ordered mine from factory in 03.

Tires

There's nothing wrong with driving on wide tires in the rain. As long as the tires have sufficient tread and are not rated for extreme performance (aka track use), and have a decent wet weather traction rating, you'll be fine. Your Lincoln will have tires that are fine for rain. 235-section tires are by no means a wide tire. Chances are you had insufficient tread depth, hit deep standing water, were traveling too fast for the amount of rain and/or water on the road, or any combination of those factors. I ran 285-section width tires on the rear of my 500hp Nissan Z car, and had no trouble with rain as long as the tread depth was sufficent. When the tire tread got low (as happened fairly often), then I really had to watch it, as the car would oversteer suddenly when I hit almost any amount of standing water. Believe me though - Lincoln makes no model (and never has in its entire history) that "is not supposed to be driven in the rain" - those kinds of warnings are exclusive to companies like Ferrari, whose cars are more or less race cars with license plates.
