Your alternator can be the problem yes. It sounds like the alternator is overcharging. However, the alternator regulator is part of the computer. If you dont feel comfortable enough to diagnose yourself, then take to a reputable shop to have them confirm.
DO NOT DISCONNECT THE BATTERY WITH THE VEHICLE RUNNING AS THIS CAN POSSIBLY BURN OUT YOUR COMPUTER
As far as the 3rd gear issue it may be in a limp mode due to the over charging of the system.

Check transmission fluid. If that is full, try changing the fuel filter. It could be starving for gas, and trying to shift but can't. It could also be the speed sensor, or shift solenoid.

If the battery light is on you alternator is not charging.
Check that first , as for the trany , when voltage drops below minimum requirement , computers may act up wierd.
