Your alternator can be the problem yes. It sounds like the alternator is overcharging. However, the alternator regulator is part of the computer. If you dont feel comfortable enough to diagnose yourself, then take to a reputable shop to have them confirm.
DO NOT DISCONNECT THE BATTERY WITH THE VEHICLE RUNNING AS THIS CAN POSSIBLY BURN OUT YOUR COMPUTER
As far as the 3rd gear issue it may be in a limp mode due to the over charging of the system.
Good luck!

SOURCE: 2004 mazda 3 transmission problem

Check transmission fluid. If that is full, try changing the fuel filter. It could be starving for gas, and trying to shift but can't. It could also be the speed sensor, or shift solenoid.

Could be a eloctronics fault! Have a reputable autolect.shop do a diagnostics check, alternativ solution fit a Bosch replacement alternator.

If the battery light is on you alternator is not charging.
Check that first , as for the trany , when voltage drops below minimum requirement , computers may act up wierd.

Mazda 6 2004 auto, hold light blinks and engine check light stays on

It could possibly be an emission problem or ur transmission. Most likely your transmission especially if theres a lot of miles. With a problem like this there is no specifics to truely point out what it is. I suggest taking it to a mechanic that can plug it into a computer and tell u the code of the problem and then go from there

2004 mazda 6 wont shift out of 1st gear smoothly. It whines, then finally catches. If it's cylinder (will be 3rd one) which number is it?

your gear selector linkage cable has come adrift from the linkage bracket just below the battery tray ,you can temporarily fix with two cable ties ,but will need to replace one of the two cables one is for neutral and the other is to select gear

Battery light on in a madza 6

Mrs Billie Jo I follow your problem and honestly is a quiz .Anyway I put down my idea and believe is good to share it with your mechanic,Please check on your gear box whether your speed sensor is an electronic one. if so it is a possibility on a fault the car will get into a SAFE MODE Position . This is what happened to your car now.Give it a try and let me know,I am interested to know.
