I have the SA-AX540 and the fan never seemed to come on. I just had an old 12 volt AC-DC adapter and rigged the wires from the fan to it and plugged it in the extra AC plug in the back of the amp.
Although my issue is that mine doesnt get very loud before the overload cuts the sound out. Solders are all good... no shorting, but some extra milli volts over the speaker terminals. I'm thinking it's a failed internal amplifier component.
Have you checked the fuse in the unit?

Yes, all three fuses are fine. The system (Amplifier, tuner, CD palyer, etc.) works for about 10 minutes with no problem. The the amplifier shuts itself off. Basically it turns off when it gets hot.
I noticed that the fan in the back does not run at all. Does the fan suppose to come on as soon as the amplifier is powered? Or does it come on later as the unit warms up?
