On my Zen V Plus, I have an audio book that is sectioned into 8 different parts, each 1 hour in length. When playing one of the sections, it is registered as being 5 minutes 45 seconds in length, but still...
The unit only displays time allotments up to 59 minutes 59 seconds and then turns over. In other words, a file that's 1 hour and 6 minutes will show up as you have seen, 00:06:00 instead of 01:06:00.
The time on the bottom left is time played while the time on the bottom right is time remaining. Your unit will work fine once you get the hang of knowing how to look at the timers.

Note 1: Now Playing - If you shut the unit down while it's playing your selection (it can be paused too), when you power back up, you can simply pick up where you left off by choosing "Now Playing" or just wait for the unit to automatically start the last file where it left off. Either way, it will start where you left off. This only works for the last mp3 you were listening to.
Note 2: Different File Time Reference - If you want to listen to another file other than the last one you listened to and you want to skip, say the intro and go directly to a specific area in the file, you will have had to remember a time reference from either time played or time remaining to get back there.
Note 3: Fast Forward/Rewind - As there's no bookmark feature on this player, the only thing you can do is to make a note of the time where you last left off of the mp3 and hold the stick/button to the right and fast forward to the general location. As you're scrolling to the general area, the longer you hold the stick/button, the fast forward progress will pick up speed to get you there quicker. Same holds true when going backwards.
