I just bought a 2008 Honda CBR 125. I drove it home from the guy's house and no problems and later that night on the way to friends and back, the engine cut out on me 4 separate times. I know that it wasn't something as simple as not having gas, or not having the clutch in or being in the wrong gear. It happened whilst I was in gear (happened in 2nd, 3rd, and 4th) and was using the throttle. Would love some advice as I'd hate to have bought myself a second lemon and have paid all that money only to not be able to ride it. Please help!

The gear linkages are not correctly aligned.
Is the gearbox mounting in exactly the same place as when you removed it?
Even a 1/4 inch will offset the gears.

I had a very similar problem with my 1999 jetta. Was it raining outside? Was your front grill wet or soaking? It is possible it is a crack in the ignition coil. The water would get into the ignition coil and cause the engine to 'jump' sputter out, die and the engine light wuold come on. Other than that, i don't know. I hope this may help you.

Try to flush out you old trans fluid,see if this helps first.If its brown,that's bad it needs to be red.
