I have a 2000 BMW R 1100 RT (ABS). The front brake
Because the fluid services both side evenly, you should only need to bleed the LHS. Just bleed it the same as you would a normal hydraulic system.
Put a small piece of plastic tubing over the bleeder valve, and make it as airtight as possible, I generally lock it with a piece of brass wire.
Place this into a jar with enough brake fluid to cover the bottom of the tube. Open the reservoir, it is easier with two people, open the bleeder valve, and pump like carzy, adding more fluid to the reservoir as required until no bubbles appear in the jar. Then lock off the bleeder valve and clean up the mess, after re-fitting the reservoir cover.
How do i reset the abs on my r1100rt. my battery
The ABS has a grey out (Stops fuctioning) at 10Vdc. When you have a flat or old battery the battery voltage will go below 10V when the starter motor runs.
There is a modification on the internet where you re-route the power for the ABS unit via the starter relais. The ABS is only powered if the starter motor is not running.

I asume form the question you are handy but maybe not experirenced in this repare project If you have never done this before I would take it to a tech days training meeting. serch the web for rallys and other groups. It is fairly easy to do this job as like all disc brakes systems, but the setails are important and this is nothing to mess with unless you are very confident.

Could be your timing chains are very loose, they will make a noise on start up. Also, when was the last time you adjusted the valves? If they are way out of adjustment, ( on the lose side) they will make some noise.

Water has got to something electrical, try spraying damp start on all exposed connectors also any electrical component the water may have got onto or into.
