i think your switch in the door has just decided to pack up at the same time as you were working on the vehicle and its just coincidence or murphys law as we call it in the trade
You must remove the instrument panel and the A/C-heater housing to replace a heater core on a Jeep Cherokee.
I would be happy to provide complete instructions as well as diagrams if yu would like to take tis project on yourself.

Youi can also do this by clicking any of my ads that you may see on FixYa.
Be sure to mention WHICH 1999 Cherokee you have...Cherokee Laredo, Grand Cherokee, Grand Cherokee Limited, etc. I would also need to know if you have MANUAL heating and air conditioning or if your vehicle is equipped with AUTOMATIC climate control.
Check the fuse(s), then the relay, check the plugs under the seat (they can come undone), otherwise it might be a bad heater patch (meaning you need to replace it).
no heat with fan heater? engine heat? seat heat? radiator heat? If you need help, try to be more informative with details of whats happening, don't be shy. Check fuses.
You have the blend doors problem which needs to be fixed. At jeep it is about £1300, by EDM in bicester it is £255 and maintains dual control. I would imagine the recirc dooe is or soon will go as well.
it is likely that the elements the selves have burnt out under the seat cover they can be replaced but you have to remove the seat covers and gat parts from a dealer
C1 & C2 in your panel are most likely one of the culprits, if no power at heater at seat. Sounds like testing for power at seat switch is easier to do than get at these circuit breakers in the panel. If you have power at switch at seat, then it's not the fuse/circuit breaker. Good reading at this link for you.
