How do I close my sunroof in my gs 300 if it is in the open position and makes a clicking noise when I try to press the close button

Sounds like the sunroof motor is out of time. Needs to be re-timed. There is a retime procedure, (that I would try first) but I don't remember the whole procedure. if you still have the problem, let me know and i will get the whole thing , from the service manual.

The thump means the motor is good The linkage between the motor and the sunroof got either disconnected or broke off because it is a plastic link. you will need to remove the sunroof liner and find where the linkage is broken and replace. if you do it yourself maybe it will cost just a few bucks if you take it in they will charge you a minimum of $250.00

It sounds like it just needs to be reinitialized. Turn your key to the on position with motor off and hold the up/full vent button down for at least 30 seconds or until your sunroof either clicks or goes to the full vent position. That should fix your problem.

It sounds like the switch has gone bad or that there is something wrong with the track. If you look on the inside of the sun roof you should be able to see four screws. These screws hold the sunroof in place and to the track. Take those screws out and then the glass. If you look down where the track is when the glass is out and push the button to open and close you should be able to see the track move. If you cant see it move when it is supposed to open pull the switch and see if you are getting power to the open and close side of the switch.
