Check the O2 and mass air intake sensors. My girlfriend was having the same problem and not able to pass emissions. I forgot the codes. It will cost ALOT less if you can do it yourself. Relatively simple repair.

The same thing happened to me yesterdag on my hyundai accent 1.5 SOHC (2000). I was driving 130Km/h and suddenly the ignition failed. When restarting everything looked fine. A few weeks ago the engine wouldn't start, it cranks but doesn't start. I replaced spark plugs/wires.
I noticed the following, the second most left warninglight with "key-symbol" didn't light up when trying to start. after disconnecting the battery cabel (+), en after 15 minutes reconnecting it. The problem dissapeared. To me it seems the problem is the Immobilizer. (i'm not sure if this is the right name for it in english, it's called "Startonderbreker" in Dutch.)
Hope this will help.

You should also check the crank positioning sensior to make sure it is not loose.

I had the exact smae problem and threw aaway a ton of money on bad "guesses" at what was wrong. The actual fix was replacing the crank shaft position sensor for 50 or 60 bucks. Swapped out bad for good and cars has run great every day since.

Odds are your rough idle is caused by fouled spark plugs, bad spark plug wires, dirty fuel injectors, a dirty air filter, or dirty fuel filter. A less likely cause is jumped timing due to a bad timing belt, bad throttle position sensor, mass air flow sensor, oxygen sensor, camshaft position sensor, crankshaft position sensor, etc... Another possibility would be transmission problems. Run the car by an Auto Zone. Advance Auto, Pep Boys, O'Reily or other store and have them hook the computer up to the code scanner. If there are no fault codes, go to a transmission shop and have them drop the pan and look around. Don't be fooled when they bring the pan out and show you the sooty looking deposits in the bottom of the pan. Those are normal, but metallic or fibrous chunks are not.
