If it is part of the Ford "MYlink" system you can forget it. It is an integral part of the car's ignition and timing system. To try to disable it will render the car undriveable. You can shut the interface down so you don't have to use the gps, but it is like a cellphone. It is built into the car and all information must pass through the system so that it can calculate fuel levels, mileage, eta etc.
What kind of vehicle is it? Most security systems like LoJack have a kill switch tied to the ignition system so that if a car is stolen it will not go anywhere. Most like a malfunction in the computer tied to the LoJack needs to be reset and then determine why the computer froze up. Faulty sensor is the most likely problem.

Good luck if you are talking about LoJack installed at the dealer... there are several places where it could be installed and they don't tell you which location they chose unless you ask. I noticed the tip of a self-tapping screw inside one of my air vents (driver side, leftmost vent) and deduced correctly that was where mine had been mounted. You can also just trace the wiring for the disable button. The system is meant to be quickly installed, so look in the obvious places. Mine was about the size of a deck of cards.
