Your best option is to drop tank and dump and clean tank
second to that is to go and buy siphon pump and remove it that way only problem with that is you cannot be sure it is all out and if you run gas through the lines to the engine it could seriously damage the vehichle

the best way will be to drop the fuel tank and totally empty it away if you have only put a small amount of gas in the truck then you can get away with filling it up with fresh diesel
did you prime the new filter (filling it with diesel) before installing if so youll have to check the pressure regulator on the fuel pump but im leaning toward the filter being reprimed.
first, is this a diesel? if it is there is a line or oring loose allowing it to **** air--diesels dont like leaks like that and there is a whole procedure for voiding the air from the lines on diesels. next could be the in tank pump and also does it have duel tanks? does the duel tank switch work? running out of fuel with in tank pumps can burn up the pump (the fuel itself provides lubrication and cooling for the pump, gas or diesel) and of course check the filter, running out and refilling could have disturbed trash in the tank
there is an additive at most auto parts stores and even some gas stations, i forget the name but if you read the bottle it will say something about removing water from the fuel system, they are generally located next to the "octane booster" or "fuel system cleaners"
check your vacuum storage unit or vaccum pump supply, remember diesel motors dont make vacuum like internal combustion gas powered engines do.. they have an auxilary vacuum motor and resovior to store vacuum to eliminate a lag time in vacuum supply...please rate my help..thanks...
My dad had a similar problem. The wire in the shifter for the overdrive button was grounding out. Try tracing that wire and see if the insulation is missing.
