Key less remotes all suffer from the same problem, they are poorly built! 99% of the time they stop working because the solder joints on the circuit board that hold the battery in place get loose. Check your unit have a close look at the solder joints, re-solder any loose ones and put in a new battery, it should start working again. I've fixed so many of them with this problem!

To Program a Remote for a VW
Put your good key in the ignition and turn to "ON", do not start the engine. Make sure all the remotes you want to use are present because they have to be programmed at the same time. - Close the door and insert key #2 into the driver's side lock. Lock the door. -Within 5 seconds of locking the door, press unlock 2 times on the new remote, key #2. -(if this is remote #3, press unlock 3 times. if this is remote #4, press unlock 4 times). -If there's a chirp or beep do not press it again. This means that the car has recognized the new keyless entry remote. - Repeat with other remote or unlock the car and turn off - done.
Check the battery cables make sure they are clean and tight. Make sure the battery has at least 12V, new batteries sit on the shelf for months sometimes before they are purchased. If this yields no results, remove the starter and have it checked. If it checks bad, replace the starter.
I had the same problem only a few months after I bought the car new in 2003. Dealer fixed it. Then 6 months later same deal. Finally I went to a 3rd party and ordered new different brand remotes and figured out the programming which was quite simple. A serirs of procedures with the door and the key which programmed the devices. 5 years later no problems. Of course before you do anything try replacing the battery in the remote.

4. When they go out, lift arm rest, inside their is a valley button, Press 5 times within 5 secs of lights on dash going out, Horn & Lights Flash.
