I would check the fuel pressure first,then check for ignition spark,compression test and timing chain marks,when you run out of gas the engine backfires and it jumps timing.
Most Fords have a fuel reset button. When you ran out of gas you tripped the circuit. Most of the time the button will be on the passenger side by the kick panel. The exact location should be in your owners manual or your local library or auto parts store will have a copy of one for your specific vehicle.
Already did this but still won't start any other ideas?
The new pump is definately working? Open the fuel door and see if you can hear it humming when you turn the key on and off few times. It wouldnt be the first time Ive installed a brand new pump and the thing didnt work. The next test is a pressure test at the fuel rail. You can get a fuel pressure tester at any auto parts store for a small fee. They call it a free rental but you have to pay the sales tax. You get your money back when you return it. You should have around 50 to 65 lbs of pressure. And, this is new to me, but according to the Haynes Manual, make sure the battery is fully charged so all the sensors and power to the pressure regulator and other fuel components is sufficient. Personally, Ive never heard of that, but, I have a 99 and just looked in the book to see what they say and it was one of the troubleshooting tips.
If you test it and you have low pressure, your getting power to the pump and unfortunately its bad. If you have NO pressure at all, check the relays and the fuse again for power

Tried fuel reset button and still won't start
I checked the fuel reset button thats OK, checked fuses, OK did'nt here fuel pump humming when turned the key
