Which brakes were smoking? like one wheel specifically? Sounds like a seizing caliper that might have cooked the abs sensor, tow it to a shop before more damage occurs

2000 Audi A6 tiptronic 2.5tdi. Gearbox warning light on, no 5th

You need to give the car a scan, preferably with VCDS (or VAS at a dealer). If limp mode is activating (lit up gear selections), then it will be storing codes.
The fact that it works to a degree could be good news, the gear box has likely not failed. Could be the F125 selector switch, which is a common fail at this age.

How do i seal of combustion leaking into my cooling system using loctite block and head sealer

sounds like the head or block may actually be cracked... and the crack only appears when the engine get hot (the metal expands and allows the pressure to force the leak to happen)...Is this when the leak starts?? If you want to use the block and head sealer... just follow the directions that comes with the kit.

Audi 1999 A6 Quattro Battery caught on fire.

Car isn't a smartphone and so the battery is very unlikely to spontaneously combust - in 45 years of being associated with car batteries I have never even heard of it. When something like that happens there is always an external reason and finding and correcting that reason is really quite important if a repeat is to be avoided. There might be a connection with your non-start or it might be a combination of age and condition and perhaps also the car is in a bad mood. If I was faced with your problem I would, before assuming the solution to be complicated, prevent the fuel pump operating by disconnecting it or drawing the fuse and then crank the engine with the throttle held wide open. The symptoms you describe are far from uncommon for an ageing vehicle and what it amounts to is an engine flooded with fuel, a situation that doesn't improve as long as injection continues. A clean set of spark plugs might be wise...
