If you can charge the battery (get it tested after charging as well) up a quick way without any special equipment to find out if your alternator is charging is with as many electrical loads turned off as possible (heater/a/c blower, headlights,heated seats,stereo etc...) Start the engine (after battery is charged) remove one of your battery cables while the engine is running, if the engine immediately stalls your charging system is not charging. If it stays running it is charging. Do not reconnect cable until you turn the engine off to prevent damaging the alternator. If it stalls the most likely reason is the alternator. There are still other things that may prevent it from charging. Many alternators are regulated by the computer so it could be a computer or a wiring issue or even a blown fuse. If you can remove the alternator without much difficulty then remove it and take it to a auto parts store and have them bench test it. There should be 2 white wires coming from the alternator. There is a splice where it will go into 1 wire then into the fusible link. If the fusible link is not burned, simply match the gauge wire coming from it. You should never use anything smaller in diameter than 10 gauge wire for the charging system. If you want to replace the fusible link, you can run separate white wires from the alternator to the positive battery post with individual fuses or fusible links. I would recommend each wire have its own Maxi fuse holder with a fuse no less than 60 amps each.

try pumping the clutch pedal all the way down and all the way up about 20-30 times, then put into gear and try it. if it grabs higher you may have a slave cylinder problem/ hydraulic leak. in most cases when the clutch is worn out it will grab high, unfortunately not always. a lot of slave cylinders require removing the transmission to replace, if this is the case it would be a good idea to replace the clutch while it is apart.

If I understand correctly, your coolant (water) is overflowing out of your resevoir? Either you have too much coolant, and it doesn't have any place to go, or it is boiling over. Remeber even water expands when hot.
