When you reset the big seconds hand to zero, the hour and the minute hand are not engaged in this function, so, there is no fault with the watch movement.
Do as follows:
1) pull out crown and set the hour and minute hands at 6 o'clock (they must be lined perfectly in opposite directions)
2) push the crown in half way back (not completely)
3) push and hold the button at 2 o'clock (set the big seconds hand to zero) and release it when done
4) when big seconds hand is zeroed push the crown back in
5) pull the crown out again and set desired time
6) push the crown back in.
If all actions described do not work, you will have to visit your nearest watch repair shop and ask to refit chronograph hand as in this case it is out of balance (not pointed at exact mark).

SOURCE: second hand sweeping five second increments
Yes, it is sign for time to replace the battery.
Your watch is fitted with EOL (end of life) device. This device forces the integrated circuit board to move seconds hand in 2 - 5 seconds increments when the battery power level is less than necessary for smooth running of the watch movement. At the same time the timekeeping of the watch is not affected and it will still keep good time for about 2 weeks.

SOURCE: second does not reset to 12
You should be able to solve this by pulling out the Crown(the one with which you set your normal clock), Pull it out in the 2nd stand.
Then by pushing the 'start/stop' button --> you change the minutes.
By pushing the 'lap/reset' button --> you change the seconds
It worked for me, took me a few minutes to figure it out, i hope this saves others the time of doing that :p
