This is a software issue. Assuming you are using CapturePerfect ver 3, there is an option to 'skip blank pages', but how does the software know it is blank? Even stray dots can be data! So you decide the 'percentage', based on which the software 'drops' data.

Missing pages with print only on the bottom of page

This may be because you have selected to have the scanner skip blank pages in the software, and it is thinking that the page is blank. Try deselecting that option and see what happens...

Driver is probably set for "Skip Blank Page". Adjust "ratio of Black" slider if it is to reduce falsely detected blank pages.

Can i skip blank pages while scanning duplex with a 5080c using capture perfect 3.0?

There is option to skip Blank pages. You have to specify in terms of percentage, above which the scanner will save and discard images below the specified percentage.

5010C scanner won't skip blank pages

We had this problem and discovered it was caused by a small piece on the glass. Once the glass was cleaned, the blank pages were skipped.

When we get to the end of the 1st page, a 2nd page doesn't show

Novice Ron:

Try using the Word button that looks like a capital "P" in reverse. It should be on the top of your Word window. This will show you some of the hidden information in your WORD document. Many times, pages will skip when "Page Break's" are inserted or when there are too many carriage returns in the doc. These carraige returns look pretty much like the Word button referred to above. Place your cursor on any one of these and delete them until you get rid of the extra blank pages.

"Skip Blank Page" Set to 0.1% Yet still skips pages with footers and headers

We have the same problem where I work. We use a black texta and draw a line down the middle of the page. This gives the scanner a point to pick up apart from the minimal text at the top. However, this will only work if you are happy to have a line on your scanned document!
