I assume you're talking about the hood fan which ventilates the cook top and blows air through the grille across the top. If so, it's okay to use the microwave with that not working, but if you boil something on the stove, an external fan is definitely needed to keep mositure from going up into the microwave controls. If the cooling fan INSIDE the microwave (behind the keypad) is not working, then you do NOT want to run it unit it is fixed. There is a overtemperature device inside that is shuting you down until things cool off. Take the cover off and clean up everything as much as possible. Grease from the cooking can get all over everything inside and collect dust buildup enough to obstruct the airflow and cause overheting.

This is due to poor air flow, either to a blockage or a problem with the internal cooling fan or hood vent exhaust fan.
Are the grease filters or charcoal filter clogged?
You may want to check your owner's manual for info on checking the
filters. Grease filters can be cleaned, but charcoal filters must be
replaced about every 6-12 months.

SOURCE: Kenmore microwave - unresponsive keypad
Repaired the unresponsive keypad on my older Kenmore (model 721.68100): Unplug. Remove integral cover for top and sides which is held in place by 5 metal screws. The cover then slides toward the rear. Unplug two connectors to back of keypad and clean them (I used contact spray cleaner). Some of the components retain a charge even when unplugged.
