My only suggestion would be to go into Windows power options on control panel and see what it's set to do at shutdown.If it goes into hibernation,it will dump everything in RAM,which includes your WOL process.Try setting it to sleep instead and set the put computer to sleep time where you want.
Also,there's a link to "choose what the power button does",set that to sleep as well.

When I shut down, I do a "proper" shutdown, not sleep or hibernate. However, your suggestion of use sleep might work. So I could just put computer to sleep instead of shutdown everytime. I'll try that. Thank you again and if you have anything else to add I'm all ears.

You're welcome,remember that with Win7(I'm assuming that,you seem tech. oriented)you can make up your own power profile and set your parameters.

I have the same problem. My Motherboard GA-G41M-ES2L(rev 1.0) NIC card does not have power after I shutdown. I have Followed vimukthilk suggession but no luck It not even OK for first 10 to 15 Min. I can received pocket when it is On but when it get shutdown S3 mode.. no light on onboard NIC card.

test the usb lead make sure its not faulty or try another keyboard
try blowing out all of the dust from your keyboard using a fine air blower from an air compressor making VERY sure there is no MOISTURE in the lines.
dust causes static which causes lots of problems with a computer and its parts
