Djusted or must it be replaced?nearest fill valve shuts off before toilet bowl fills.

You may be experiencing a valve issue. Of course, it could be any problem. It's really hard to tell with toilets. I would check the water level first and add water into the tank if it looks like it doesn't satisfy it's system. My toilet gives me a lot of trouble and I am constantly calling for plumbing services. However, a lot of times when I'm having issues I'm able to fix it momentarily by adding water or pulling the chain link my self. http://absolutelyclearsewersandplumbing.net/Services

Can't disconnect water line to replace fill valve

you could try a basin wrench....if that does not work i would cut it off with a cheese saw or hack saw blade then replace all parts with new...

My neorest 500 smells we have had it for 4 years. I am wondering what can be done. we love the toilet.

Smells usually come from the tank and not the bowl.
Buy tank deodorizer from local store located near toilet brushes.
http://secure.willert.com/images/bf_wire.jpg
Deodorizer hangs inside tank. make sure it reaches the water.

You can also drain and clean the tank using CLR calcium lime and rust remover.
The CLR and gunk are fine for flushing away as long as the gunk doesn't clog the flush holes that let water flow into bowl.

Sewer line can also cause of odor.
If the toilet bowl is not full of water, or if nearby drain is not filled with water, or if toilet is not sealed tight against floor, or if toilet appears to have dampness visible around base, or if a vent pipe terminates behind a wall instead of on the roof: these things can cause sewer air to enter room.

After automatic flush, water continuously runs into bowl. The water is coming from the upper bowl above the wand area.

i would think the syphon is not closing after the flush, so as the cistern fills it just runs straight into the pan. you'll need to replace the syphon...

How do I know how high to make the chain on the toto flapper?

Adjust it so that there is enough slack to let the flapper fully seat (close) but not sag.

I have a Neorest 550 brand new. It wont clear the bowl with any paper in it, and the nozzle seems very weak?

Ensure the water supply is opened to full. This unit needs the max water pressure available to work properly. You can test the water pressure by running the water into a bucket at full capacity for 10 seconds from the cold water supply for the toilet. If you get 1.5 gallons or more then you have sufficient water pressure. If your water pressure is good remove the water filter from the toilet and ensure it didn't get clogged with something during installation. The other 2 possibilities are that the toilet is defective and requires repair or replacement or the wax ring may be obstructing the water flow. Try the simplest things first. I would also contact the manufacturer to trouble shoot with them as well.

The bowl is full of water and cannot be snaked by a plumber it will not flush. it is a neorest 600

When you say it does not flush; do you mean it flushes...the water just won't go down (won't empty the contents of the toilet bowl)?

Be more specific.

Increasing water in bowl

You really can't because of the design. Any water above the level now will drain off. Sorry
