Power chairs are not designed to operate while they are plugged into the charger, as it will drag the charger around or you may run over the cord, therefore most power chairs have an inhibit feature that prevents the power chair from moving while it is connected to the charger.
If you saw sparks from the joystick, something has shorted out the controller; moisture or condensation may have gotten into the controller or there may have been a manufacturing defect.
I do not think there is anything you can do at this point except to contact the manufacturer or the place where you purchased the power chair to arrange a service call and replacement of the joystick/controller. If your insurance bought the power chair for you they may cover the repair if it is not covered by the warranty.

Angel Did you buy the chair or was it gotten through Medicare? If Medicare paid for the chair then they will pay most of the repair costs. If you purchased the chair you can go to pridemobility.com and look up your chair or call 1-800-800-8586 and ask for Tech support for a Jazzy chair and they should be able to help you. If Medicare paid for your chair your Provider where you got the chair can order the joystick for you and bill Medicare or you can buy the joystick through them (provider) Hope this helps you

Biller This chair requires two U1 batteries. If there is a local Battery warehouse or store like Interstate near you you should be able to purchase the batteries there. Now if Medicare purchased your chair then they will pay for most of the cost of new batteriesand your local provider can replace them and bill Medicare or you can call Repair Xpress @ 1-877-581-3733.
