Hi,

In your camer there will be seven Full Auto modes : full auto, portrait,
landscape, close-up, sports, night portrait and FLASH OFF. Turn
the Mode Dial of the camera clockwise as far as it will go to
disable the flash. In Full Auto, the flash is also disabled in
landscape mode and sports mode.

Err 99 usually means your lens contacts are dirty either on the lens itself or on the camera.

To isolate the cause of the issue, do the following: -
1. Turn off the camera.
2. Remove the lens, battery, and CF card.
3. Allow the camera to sit without power for approximately 20 minutes.
4. Insert only a fully charged battery, and turn on the camera.
5. Depress the shutter button as you would to take a picture.

Does the “ERR 99" message appear? If so, the camera may be faulty and requires a service. If it does not, then: -
1. Turn off the camera.
2. Insert the CF card.
3. Turn on the camera.
4. Format the CF card in the camera.
5. Depress the shutter button as you would to take a picture.

Does the “ERR 99" message appear? If so, then the CF card is faulty. Try a different card. If the message does not appear: -
1. Turn off the camera.
2. Clean the gold contacts on the lens by GENTLY rubbing them with a pencil eraser or soft cloth. Keeping the camera face pointing down, also clean the gold contacts on the camera, being careful that you do not let any debris fall into the camera body.
3. Reattach your lens.
4. Turn on the camera.
5. Depress the shutter button as you would to take a picture.

If the “ERR 99" message only appears when one particular lens is attached, then that lens should be examined by a service technician.
If you see the “ERR 99" with a different Canon lens attached, then the camera is faulty and should be serviced.

Are you trying to use the flash when you are having the problem? Were you taking a lot of pictures with flash when the problem started? Rapid pictures with flash can melt the flash and capacitors in the camera. Also, a single drop of water rolling around inside the camera in the right place can do things like that. You can try taking pictures in bright sunlight so the camera will not try to use the flash and see if it will work normally, If it does than something is probably fried in the flash system. Bad thing is that if you smelled smoke something is most likely already fried and will have to be repaired by canon. Canons quality has been going down hill for several years now and they have a lot of quality problems. If the camera has been used very little, has never been abused, dropped or wet and not far out of warranty, try using google to see if this is a common problem and call canon and try to get them to repair it for free. If all else fails threaten to replace it with a Nikon assume pay to have barely used camera fixed.

go to this page, confirm it is taking you to the windows 7 version. previous versions of windows, like Vista, will probably not allow you to transfer photos without first loading this utility.

Canon Xsi will not read external flash.

The XSi is not weather sealed like the 580ex II and is suseptable to liquid damage. Most cameras will take a few sprinkles and won't have a problem, but if the liquid got into the main body it might have issues. The top of the camera around the hotshoe is particularly sensitive.

I would doubt it could be self repaired. Take it to a liscensed repairer to have it looked at.

When turning on the rebel xsi in the basic zone, I get a "this function is not selectable in the current shooting mode" message and I can't clear it.

Normally such message appear when trying to use the flash pusshin the flash rise button.
Flash will open manually only in non automatic shooting modes: P, Tv, Av,M and A-DEP

I would suggest taking it to a technician to have it repaired. It does not seem like something you should try to fix yourself.
