Have you tried adjusting the upload and download speeds of specific torrent? Transmission allows you to throttle the upload speed to 10kb/s which won't slow the rest of your network down. Same with downloads, set it to unlimited download speed for the fastest connection possible

You have to adjust your allowed downloads through your settings. I think the default with uTorrent is two at a time, all others will pend until the aforementioned ones have completed.
