You are probably correct in thinking it a motherboard problem, its sounds like the disk controller on the motherboard id faulty.
There are a huge range of motherboards to choose from.
The mounting holes on the motherboard will match the desktop mounting plate, these are standard configurations.
Stick with the well known brands and with the functions that suit your requirements.
My choice of brands are Gigabyte, Intel, MSI.
If you are into gaming and video editing etc. go for a motherboard without a built-in graphics card and purchase a separate high end graphics card.
Try to remove all the hard drives and run your computer, wait until it boots up and pop a message looking for software or drives, just leave it for 5 to 10 minutes then shut down your computer. unplug it and have it clean the ram memory with the pencil eraser then put it back again, open again your computer with out the hard drives after booting close it again...wait for 30 minutes then re-assemble everything and for hard drive just put the first one that you use.

this procedure will let *********** board reconfigures what is lost or corrupted.. see if this will work
