You can do this in iTunes - with the iPhone connected select the 'photos' tab and deselect the folder containing the photos, then hit Sync to remove them.
Alternatively, just move the photos to a different location on your hard drive (out of any folder that is set to sync to iPhone), then connect to iTunes and hit sync.

Here's a guide to show you how to use iTunes to delete iPhone photos synced from computer.

  1. Start iTunes and go to "Edit > Preferences > Devices", and check "Prevent iPods, iPhones and iPads from syncing automatically".
  2. Plug iPhone into computer via USB cable, and authorize the computer. iTunes will recognize your computer and display the iPhone icon at the upper right corner.
  3. Click the iPhone icon and choose "Photos" in the summary panel. Check "Sync Photos from" and then choose "from folder". Select the folder you stored your photos.
  4. Then iTunes will sync the photos from the folder to your computer. If the folder is empty, iTunes will also erase the photos in your iPhone and sync the empty folder to your iPhone.
With iTunes, you are able to delete iPhone photos synced from computer. But the trick will sweep out all the original photos in your iPhone library. If you want to delete photos from iPhone separately without deleting the ones you still need, you can use the third-party iPhone transfer software to finish the task.

SOURCE: The sync photos says that the existing photos would be lost

I don't think that there is a solution... Apple appear to re-use the photo filenames at each syncro.
They should have used a combination of the date/time...
The only thing you can do is place your photos in a new directory each time you sync.

Delete photos from my apple ipad

If to have the iPad before the camera was added, you have the original iPad. If you synced the photos from your computer, you have to remove the photos by syncing with iTunes again, but you have to "uncheck" the albums or folders that you want to remove.
1.Connect the iPad to the computer and launch iTunes.
2.Click on the iPad name on the left side under devices.
3.Click on the Photos Tab on the right.
4.Uncheck all of the albums or folders that you want to remove from the iPad under the Sync Photos from heading.
5.If you want to remove all of the photos - uncheck the Sync Photos From heading
6.Click on Apply in the lower right corner of iTunes
