Installation instructions say to 'Loosen cap nuts inside plenum to rotate blower housing to desired position'I can't find a diagram anywhere in Jenn-Air's documentation telling me where the plenum is.
The plenum is the box the blower assembly attaches to. The blower pulls the cooking vapors down the plenum (well) and discharges through the duct.

I just looked, and there is not a wiring diagram available on the web for this unit.
I am concerned about the black with red stripe to red.
Check to see if there is a wiring diagram somewhere on the unit (there wasn't one in the installation instruction or manual for this unit.). I believe the red wire on the house side goes to the black/black wire on the cooktop side (so I believe you are correct on your concern.).
House side green should be to the coiled silver cooktop side silver wire.
Fairly difficult but doable for the mechanically inclined. They are all a little different - look underneath to uninstall the entire unit (turn off power first!). It is probably held in by a few screws. The glass is likely held by screws underneath as well. Hope this helps!

Rotate the blower to the proper angle
needed for your installation. The blower
can be swiveled 90°. To rotate the blower:
a) Remove the filter from the blower housing
b) Loosen, but do not remove, the nuts
around blower inlet.
c) Rotate the blower housing for the
proper angle.
d) Retighten the four nuts and install the
filter.
