with a 12 string, you can often tune the octave until the tuner sees the matching note. It won't see the correct string number, but an A note is an A note, whether or not it's an octave higher.
Scroll down to the "Get Manual" and click on it to download. On papge 85 of the PDF file you will see that note G5 to C6 has the common strobe line on connector C1 pin 4 as signal B13 which is the strobe for the notes in question. This is the single point of failure for those notes. Could be bad connection, broken circuit trace (happens) or something wrong with the driver. Parts are availablle for the board from Yamaha America in CA if the board is cracked. Do check for cable connector problem.

The matrix is shown on page 5. It could be one of the disconnect diodes has failed. These diodes shown below the matrix on page 5 prevent crossing between multiple notes held during scanning so each can be individually scanned. Not there are TWO contacts per key and this is used to sense key velocity as one closes before the other.
