Some times the cables attached to the shifter strech and the chain doesn't move over far enough to get on to the next sprocket so it slips off making a clunking sound as it falls off the gear tooth and lands back onto the lower gear.
Adjust the cable tension at the derailler depending how much more movement you need in the shift deraillers.

The bike makes a loud noise when pedaling

I suspect the crankset or bottom bracket. It can have the illusion of tightness when not moving, but "clunk" everytime you pres on the pedals. I would first make sure that the cranks are tight on the bottom bracket axle. This will require a metric wrench.

I have a 2004 Ultra Classic with 26K on it as I was riding it today it developed a very loud clunking noise from the motor, any idea what has happened to it.

Could be a loose compensator nut. Holding the front brake with the bike in gear, slowly release the clutch lever to see if you can recreate the clunking noise right there. It will be on the front left of the primary cover. If you can hear it ( and you might be able to feel it too ) then that is the route I would go.
