The batteries are too low for the charger to work. You need to take the batteries out and charge them separately with an automotive battery charger. This may take 2 or more days for each battery. When the voltage on the battery gets past 10 volts, you can put them back in the chair and finish the charging with it's charger.
Will ok lets look at the wiring for the batteries. Does each battery have a cable with a red and black lug that attaches to the battery and the other end has a connector that plugs into a connector going to the power module or controller? If it does then you should have red to positive and black to negative on each battery then plug the connectors into either one of the connectors going to the power mod. Now if you have only one connector from the batteries to the power mod. Then the cable from the connector should be attached to the red on one battery and the black on the second battery and there will be another cable to jumper between the two batteries attaching the red and black posts together. In other words you are connecting the batteries in series to provide 24 volts to the chair. If you have access to a digital voltmeter you can set it to 200 volts dc and plug the leads into the two outter plugs on the charger port located under the front of the joystick. With out the charger plugged in you will be reading the current battery voltage and after a full charge you should read 25-27 volts. Depending on your joystick that is either a right brake fault or a controller fault. Try turning it off, pull both brakes out of and back into drive mode and then turn it back on. If that doesn't fix it then you may need to get a tech out there to look into it.
Did you load test the batteries? Also, if possible, put a meter on the batteries with the charger plugged in - each battery should read about 13,5 volts or so.
