look under the dash for a small silver toggle switch....this is a disable switch for the remote start portion of the system..you may have kicked it / bumped it with your foot, causing the remote start portion to be deactivated. Just flip the switch the opposite way and try again..
Also, there may have been a pin style switch installed under the hood...Check to see if it is bent or broken, if it is, simply disconnect it and insulate the wire that was going to it.
This wire is used as a safety to keep the vehicle from remote starting while the hood is up..to keep people from being injured if the remote start is activated while the engine is being worked on.
Have whatever shop installed the system replace your pinswitch if that is the problem.

If you have removed the brain, I don't see why you need to remove the rest, unless you just want it out of the car. Without the brain the wiring should cause no problems to your car unless there is a bad connection. If you need more info on how to remove the remaining alarm---
remove the siren in the engine compartment. Most everything else will probably be found under dash drivers side. If it has been installed with connectors, remove them at point of connection. If solderd cut at point of connection and use electrical tape to cover exposed wire. You will have one wire connected to the dome light circuit, one to the parking lights, one to a relay to disable the starter. Cut it out and reconnect starter wire. Led, a switch, maybe a button also-not hard but maybe not necessary?
