1. Grey, make a search on how to put the iphone into a dfu mode.
2. Download the ipsw (the iOS for 3GS) you wanna use.
3. Download Redsnow for your 3GS too.
4. USB cable for connection to PC or Mac.
STEPS
a. Having known how to put it in dfu mode, do that and connect phone to PC or Mac.
b. iTunes will detect after installing drivers for dfu device.
c.Click on restore in itunes while holding down the Shift key and you will be presented with a dialog box to choose where the iOS is. Locate it and click open or ok and itunes will take it from there.
If you experience some errors, try a different cable or pc.

You should just be able to plug into iTunes and restore it that way. No apps needed. No need to jailbreak (especially if you don't want to jailbreak it).
